Would it cause any problems if i change the bot nickname ON IRC? The bots are linked.

Probably not, as the bots should recognize each other by their hostmasks, not their nicknames.

Standard eggdrop will not have any problems, if it's nickname is changed while it is on IRC.
As stated, other eggdrops recognise each other by hostmask, or by being told who is who, by scripts over the botnet.
Some scripts may be coded wrong, and may cause problems. If so, there are probebly many more that do the same task, which you can switch too.

just be sure that if you're gonna change nickname, to either set $keep-nick to 0, or change the value of $nick just before sending the NICK command to the server.
